1) I think you could keep it that way, or else do it like other exchanges do it, ships and character nominations going in the same slot. I'm cool with it either way.
2 & 3) Crossover handled like your example sounds better to me, though the way it was the last time was workable. It would be nice if you allow to nominate characters or ships under a canon where those characters or ships don't appear.
Are crossovers outside Marvel possible? Like for example Superman/Cap. I don't recall.
Now my only worry remains about signing up to too many things and finding that I can't fulfill them all. :/
